The relationships between vessels and water environment in which they do exploitation tasks are presented in this paper. In conjunction with that fact that vessels are the biggest means of transport, they also have the biggest propulsion units having substantial influence on polluting the natural environment. Therefore an attempt of analysis whether replacing liquid hydrocarbon fuel with alternative fuels reduces degradation of the environment was made. For this purpose an analysis of alternative fuels, mainly biofuels, was made. A problem of fair assessment of alternative fuels' efficiency in the economical, ecological and safety aspects was presented. Ambiguity of terms used in economical accounts presenting measurable values, omitting those immeasurable such as power safety, people's health or social part related to workplaces in biofuel production was highlighted. In the paper proposed were exemplary criteria of choosing fuels to run vessels' propulsion systems in dependence with the area and the type of the exploitation task done. These criteria ensure both safety of sailing and protection of the natural environment.
